The “Operation Chariot” scenario shows how it works to fire torpedo at a port entrance – just secure a hit, no damage roll, target gate is destroyed. Too simple.
Re other buildings I found a damage rule for Lighthouse p46. But I cannot find any other…for attacking buildings such as shipyard, hangar, jetty, etc. with different weapons, including aircraft bombs and how to determine damage considering their different protection e.g. S-boat bunker.
Any suggestions or house rules that do work well?

Only the biggest blockbuster boms yould damage them. And against torpedoes there had been defences too. No wonder that there was no successfull ship attack on the big bunkers. Destroying German WW II bunkers was hard work. Blowing up mostly failed. It was a hard yard by yard destruction job with special cutting devices.
Attacking Lighthouses was rarely done. They had been too usefull as navigation aids for both sides. Lightships got some attacks but not ordered from higher ranks on shore.
Oil tanks and depots easily got dstroyed. Just claim that any vessel doing an attack without getting damaged itself would have success.

Damaging the repair facilties like the cranes inside fixed to the roof. The KM KTB tells a lot about that. But no boat was destroyed, the bunkers had been a good investment.
Similar to WW I, the German 42 cm Dicke Bertha grenade missed the fortress works mostly but the concussion destoyed the moral and so the crew capitulated. True damage was slight.
